look like the four piston is making full contact, but maybe the stock isn't. i'd clean the inside of the rotor up with a 80 grit DA and throw some new pads on the 2 piston. not familiar with the r6 master, but with the brembo it didn't really have noticeably more braking power, bet lever feel was a lot better. i previously had a hohey bracket with 2 stock 2 piston calipers and it was kind of an on/off feel which made it very hard to modulate the brake. ebc sintered hh pads work the best and make sure to not get ANY brake fluid on the pads when bleeding. also, after you use it a couple times, bleed it again because air will sometimes get trapped in the junction valve.
