Not in a negative way.

stripped it and changed plugs, and made sure everything was seated properly. Started up and seemed to run better but il not know till tomoro till i get a good run. hopefully.
on a 2nd note, when routing the rocker to the crank, should there not be a vent to release the pressure building in the crank?

The clean air mod when done correctly creates a vacuum not pressure.
The air valve is ported directly to the exhaust port, one way reed valves in the valve cover allow a scavenging effect, but wont allow pressure.

Like OMR just said kleen air done right will create vacuum not pressure. The AIS system that normally hooks up to the pair valves on the top of the head, which are like unidirectional flow check valves, are an emissions thing that pulls air from the airbox and directs it to the exhaust ports of the head to help burn off some residual unspent fuel. The crankcase breather stock routes to the airbox so hot oily air is constantly entering the combustion chambers. So when you hook the crankcase breather up to the pair valves they pull all that nasty oily air to the exhaust. Also prevents oil from getting into the cylinders on a drop so you don't hydrolock the motor.

Yep i get yas. was just wondering would the vapour of the oil cause some expanding gas and it not have anywhere to go. cheers
bike idles fine when the problem was happening, would happen alot with the likes of coming into a drift or coming out of one. will get proper run this evening and see how it goes cheers

Checked over everything and the mod was done correctly. all parts of airbox plugged. done a smoke test and there was no air being sucked in from around the airbox. Took it out again and still would bog every so often.
Changed the air intake back to stock (no kleen air mod) and took it out all day yesterday to see if that eliminated the problem. Still bogged two or three times. not as bad as before but still. Im now thinking that maybe one of my coils is on the way out. It feels like its dropping a cylinder for a couple of seconds then it comes back in

Got the kleen air mod on mine and PCM3 and runs great... def check your coils... especially if the lines are all taken care of...
