i assume when you say sewing machine you dont mean a ticking noise like a valve problem right ?

Not a ticking at all, nothing bad sounding, but it does sure run like shit

How do I ensure the secondaries are working? Is that what makes the noise when I turn the bike on? If so, they are making the noise, but I didn't check their position with the airbox off.

yup thats them making that noise, just make sure they are all in the same position and all cycling when you turn the key on and while you have the air box off look around for vacuum leaks ..

sounds like a dead injector or a spark plug not firing as well or maybe a dead coil pack/ I would check the oil and make sure it doesnt have coolant in it/I would also run a compression test on the pistons/is there any hint of coolant in the exhaust/blowing smoke out at all.

I learned from tech school - Always run a compression test first on the bike before even touching or thinking of fixing anything else on the bike. Even if the bike sounded like it was brand new perfect running condition - the instructors would scold us if they didnt see us do that first. Takes like 5 minutes of your time if you have a comp test kit.
